I created a transparent video from png files with the following command:

$ ffmpeg -framerate 250 -i transparent.%04d.png -c copy movie.mov

I can open the file with MKPlayer and it's indeed a transparent video in .mov format. However, when I try to open the video with Quicktime I get the error:

The file isn’t compatible with QuickTime Player.

I found somewhere on the internet that the issue may be the pixel format, and thus I change it using

ffmpeg -i movie.mov -c:v libx264 -pix_fmt yuva420p movie2.mov 

Now movie2.mov opens with Quicktime but I have lost transparency! (also in MKPlayer). What am I doing wrong?
