If you are committed to this and not afraid of cli applications you might want to to turn to the x264 cli or use x264 through ffmpeg to have more input formats available than with plain x264. x264 is the encoder behind Handbrake and offers a lot of stuff to tune and has even a prediction profile suited for animation instead of live action content. There are several great guides on the internet for some professional x264 encoding. Also always export lossless when coming from Flash to preserve maximum quality.

usually not but you might be able to improve even further when considering the low resolution you might be able to go below 200kbps depending on the content of your video. Its also recommenable to export with a lossless codec from flash like "Animation" which is available in QuickTime (mov).

Your edits don't give the question more aspects that aren't covered by the answer provided in the question about iPad videos. If you don't want extra gear there is nothing you can do, the hardware does what it does, there is no magical software trick. If you want to know if 720p60 trumps 1080p30 in certain situation that is a different question than you asked here.
